Shirdi is in between two railway lines. One is the PUNE- MANMAD section on which the nearest railhead is KOPARGAON. The other is the SECUNDERABAD- NANDED- MANMAD line on which the nearest railhead is NAGARSOL. Distnace-wise, SHIRDI is nearer to KOPARGAON than NAGARSOL.

SALEM- BANGALORE- KOPARGAON- SHIRDI [1395k]
Salem- Bangalore 218k
Bangalore- Kopargaon 1132k
The KARNATAKA Exp. is a DAILY Super Fast Exp. from BANGALORE to NEW DELHI which goes via KOPARGAON. This would be the shortest route for you. There are good number of buses that connect SALEM to BANGALORE and a few train services too.
For a cheaper option, I suggest you travel by train. Options below:

On the Pune- Shirdi sector there are veyr good number of buses operated by both MSRTC and private operators. The journey time would be about 5hrs. You can get the buses just outside the Pune Jn. railway station indeed.
KOPARGAON/ NAGARSOL- SHIRDI
There are few number of buses and good number of private mini-buses and taxis that operate from both KOPARGAON and NAGARSOL. The taxi-men actually are available for all the trains that arrive at these locations as its their major source of income and the number of trains is also not huge.
Kopargaon- Shirdi 45k [1hr by road]
Nagarsol- Shirdi 65k [1.5hr by road]
